Just fixed this tonight, couldn't save my file on 'Crystalis' through an in-game method.

Note: I could use save states, and I was for a little bit, but I desired to stay as legitimate to the game as I could in an emulator.

Every time I restarted the Wii, it would delete my in-game saves, but keep my save states (emulator, roms, saves, save states all on SD card).

FIX:
1. Go to FCEU GX Main Menu
2. Select 'Settings'
3. Select 'Saving & Loading'
4. For Auto Load choose 'RAM'
5. For Auto Save choose 'RAM'

After this, I can turn off my Wii completely and my in-game save files persist.
