Well, that's not what I was asking, but I figured out what I was asking and thought I would share it here so anyone else could know. If you put an "S" at the beginning of the code, it will be on by default (as soon as you load the rom). If you don't put the "S" there then it will be off by default.
So, for example, if your cheat file looks like this:

S00b7:08:Infinite H.P.
S00b8:63:Infinite Ammo
S00cc:a4:Invincible
S9338:a7:Moon Jump
S94b5:f5:Multi-Jump

Then all of the codes will be on when you load the rom. If it looks like this:

00b7:08:Infinite H.P.
00b8:63:Infinite Ammo
00cc:a4:Invincible
9338:a7:Moon Jump
94b5:f5:Multi-Jump

They will all be off.

Yes. Select the cheats that you don't want to use through the appropriate game.

So I put a bunch of .cht files in my cheats folder for FCEUGX and it works, but all the cheats are on by default. Is there any way I can make it so that they're all off by default?
