I can't seem to find a good NAND explorer that allows me to edit/replace/delete files. I have tried ftpii, but it doesn't have the said functionality and others don't say anything besides dumping functions. Any Title Deleter only looks at things from a "channel" perspective, and I need to see the pieces of a channel.

In particular I want to get into /isfs/title/00000001/00000002/data/ (directories based on ftpii) and delete my hacks.ini for preloader .29. I installed preloader .29 in its early release when it didn't have any hacks in the ini file except for "remove update check". Hack Remover doesn't have correct directory needed to delete the file.

I may have missed a new hack remover or something, but I have been unable to find anything in relation to this task.

In order to delete preloader, you need to run tona's Any Region Changer and simply select your region's firmware, installing it. AFAIK, there is no such app you are looking for so you might just have to create it on your own...
