Updating corrupt System Menu from HBC?

Are there any programs that supports it?

The client might still be able to boot to HBC with a drivekey installed, but how to restore to a "working" system menu when one has no personal backups?

Updating service from Nintendo would be prefered, but other suggestions are welcome.

You should be able to use NUS and wadimport (or WAD Manager). Or just updating from a game should do the trick, but if the "client" has ever downgraded hiw Wii, do NOT update from a game.

If a Wii has been on 4.1, IOS50 will have been turned into a stub. The downgrade wont have removed the stub, so IOS50 will still be a stub (BTW, a stub is a useless IOS which Nintendo put there to save the spot, without an IOS actually being in it. It is completely unfunctional). System Menu 3.4, the most recent update included in a game uses IOS50 as the System Menu IOS. The IOS50 included in the 3.4 update has a lower version number than the one from 4.1/4.0, so it wont overwrite it. You'll be left with a 3.4 system with a stub IOS50, meaning the System Menu IOS is non-functional. That means the System Menu cant run, and you cant access recovery menu. The only way to fix it is BootMii as boot2 or a hardware NAND programmer.

If this client can still boot the Homebrew Channel and all else fails, you could do this:
1. Install BootMii/boot2 on the non-functioning Wii and get its NAND keys. I believe doing a NAND dump on the latest version of BootMii will give you them.
2. Find a functioning Wii that you could install BootMii/IOS or boot2 on.
3. Dump the functioning Wii's NAND with BootMii, and save its keys also.
4. Use Betwiin to re-encrypt the NAND dump with the non-functioning Wii's NAND keys.
5. Use BootMii on the non-functioning Wii to write the resulting NAND dump to it.

This should restore the non-functioning Wii to normal operation, but it's not the best way to do so, as you realize.
