Homebrew, General Cleanup?

I have had homebrew for a while now. Every so often I need to FTP to my wii to make some changes, I did this yesterday. To be honest I don't even remember the last time I FTP'd into it. Anyway, when I get in there I see a crapload of stuff I presume shouldn't be there.

DIR .spotlight-v100
DIR .trashes
DIR 00000001

Then in my APPs folder in a majority of my apps there are what seems to be duplicates of every file but start with a "._" instead. and the size of all of the files is 4096.

Take a look at this screen shot of my homebrew browser DIR. Is it fine if I delete these files and what has caused this?

.Trashes, .spotlight-v100, and the files starting with ._ are things used by Mac OS X. Removing them does nothing, but Mac OS X will make new copies of them when you next use the disk with it.

If you had ever used that SD card with a Mac OS X machine, they would be there.
