Is there a way to get my Wii to recognize both halves of a partioned hard drive?

You only need one partition for HBC. Why would you need more than one?

I figured it out nevermind and there is a reason to have 2 :)

Besides illegitimate uses, what if you just want to use a better filesystem like ext4 on a different part of your drive?

Let's be fair, although it isn't supported here, I say we shouldn't instantly assume that his need for the second partition is illegitimate. I mean, my brother uses these unsupported methods, but for a perfectly legitimate reason (two and a half year old son, those don't mix well with disc based media)
