You need to put applications on your SD card. They should be in folders inside the "apps" folder. For example, on your SD card you have the "apps" folder, and in the "apps" folder you have the "homebrew_browser" folder, and inside the "homebrew_browser" folder you have the boot.dol (or boot.elf) along with most other files that come with the app.
