Is it safe to delete bannerbomb once you are not needing it anymore, (installed homebrew channel,etc.)?

Yes. You should delete it and restore your old private folder (if you had one) so you can use the SD menu in 4.0, and you can use Data Management in Wii Settings without freezing/bannerbomb prompt.
