Doesn't matter!

IOS = stored on the wii in a seperate place where you can access it from hbc

boot2 = on startup when you boot your wii (hence the name bootmii)

However many developers will tell you that it's better to have it on boot2 so that if your system develops a semi-brick you can fix it easier as you have access to hbc

It DOES matter. If you can install as boot2, it is advised that you should, as this gives you near unbeatable brick protection.
