Homebrew + Update... Several questions

Hi all. I am running Firmware v. 4.1U & Homebrew ver. 1.0.6 (IOS61 v19.26)

I want to do a system update so I can shop and not be pesterd by update requests when trying to play new games.

I updated all apps in homebrew and have most everything on an SD card. Will it mess up anything if I update?
