The way Wii updates work, especially disc updates, is the install/update whatever system files are not present. It does not have to do with only the System Menu. Most homebrew apps require you to use FAT or FAT32 (Not ExFat). OS stands for Operating System, as in what you are running on your computer (i.e. Windows, Mac OS X, Ubuntu, etc.). If you are on Windows you should be able to open up "My Computer" and Right-Click on the hard drive and select "Format". Select FAT32 and format your drive.
