You need to sync the wiimotes before starting fceu. In the system menu, use the red sync butten next to the sd slot on the wii and the red button in the battery slot on the wiimote. I'm not sure, but this could be the result of you having the option "match wii controls" set to on. Try turn it off and then change your controls and see what happens. It could even be the result of you having the SD card write-lock switch on. Or with, not too advanced electronical equipment and some knowledge with electronics you could try to measure all the voltage signals that go from the nunchuk to the wiimote after you've figured out how you can feed the nunchuk with power. As far as I know, VBA-M (which VBA GX) is based off has broken link support (or had some mounths ago). I don't know how hard it would be to add support for it in VBA GX through the GBA-GC connector if link support in VBA-M was fixed, but I'm almost certain it won't be done until it gets fixed in VBA-M.by profetylen - Homebrew Applications

AFAIK MIOS doesn't even run while the Gamecube games run. It's only used at start, don't remember precicely for what, but you could check the other "Gamecube emulator/hypervisor" threads to find out. To acheive what etertay suggests I think one would have to launch the game in Wii mode, so no hardware locks out, then we'll have a problem with clock speed.
